These data represent relative survival probability for greater sage-grouse 50 days after hatching, approximately the end of the brood rearing life stage.

Purpose:
-
Numerous wildlife species within semi-arid shrubland ecosystems across western North America are experiencing substantial habitat loss and fragmentation. These changes in habitat are often attributed to a diverse suite of factors including prolonged and increasingly severe droughts, conifer expansion, anthropogenic development, domestic and feral livestock grazing, and invasion of exotic annual grasses which promotes increased wildfire frequency and severity. Greater sage-grouse (Centrocercus urophasianus; hereafter, sage-grouse) are considered an indicator of sagebrush ecosystem health and have experienced widespread population decline associated with habitat loss and degradation, as well as changes in predator communities. Our objectives were to model and map sage-grouse habitat selection and survival during the important brood-rearing life stage in relation to landscape-scale environmental predictors. Furthermore, we sought to understand impacts of wildfire and annual grass invasion on brood habitat, as these accelerated disturbance regimes are a primary cause of habitat loss within the Great Basin region of the USA.

Using both the training dataset and independent testing data collected during 2018 - 2019, we validated survival models by comparing observed encounter histories and brood fates to ‘replicate’ encounter histories generated from our final model. Specifically, we repeatedly generated survival predictions based on the posterior distributions from the model to develop predicted survival curves which were compared to observed survival curves, resulting in a post-hoc Bayesian predictive P-value, where values approaching 0 or 1 indicate poor model fit.

Process Description:
We used a logistic exposure model within a Bayesian framework to estimate habitat covariate effects on sage-grouse brood survival while accounting for exposure time (i.e., length of interval monitored). First, we created encounter histories for each brood that consisted of locations, exposure time calculated as the length between locations, and brood status at each location (i.e. alive or censored). Encounter histories ended with either a successful (at least one chick survived) or failed brood. We assigned each brood location to either ‘early’ or ‘late’ depending on the age of the brood during the interval, with early broods being those locations less than 21 days after hatching, and late broods corresponding to locations 21 to 50 days. For intervals that overlapped 21 days old, we split the encounter history and divided the exposure time to correspond with each brood age. If a brood failed during an interval that overlapped 21 days for brood age, we allowed its covariate information to inform covariate effects for both early and late broods.
Daily brood survival (DS) model factored in selection coefficients multiplied by a matrix of fixed covariates which included land characteristics, age of the female, and brood age. Similar to our models of habitat selection, one of our primary objectives was to understand the impacts of wildfire on the quality of sage-grouse brood-rearing habitat, with respect to how wildfire alters the relationships between sage-grouse brood survival and vegetation communities. Thus, within our final model for survival, we included interactions of the best cumulative burned area covariate with the best covariates from groups representing annual grasses, perennial grasses, shrubs, and litter.
We used JAGS 4.3.0 and the package rjags within R (version 3.5.0) to run all survival models. The BLISS model was the first of two steps for modeling early and late brood survival. We ran 3 chains of 20,000 iterations, following a burn-in of 5,000 iterations, and retained every 4th sample. Similar to methods for brood selection models, we specified Lasso prior distributions for all fixed effects in the survival models. Using MCMC methods, we ran 3 chains of 70,000 iterations, following a burn-in of 30,000 iterations, and retained every 10th sample. We verified chain convergence visually and using the Gelman-Rubin statistic. For parameter estimates, we report median values and 95 percent credible intervals of the posterior distribution.
