To understand the genetic structure of six rare plant species (Acanthomintha ilicifolia, Baccharis vanessae, Chloropyron maritimum ssp. maritimus, Deinandra conjugens, Dicranostegia orcuttiana, Monardella viminea), we obtained samples from known occurrences in San Diego County, prepared and sequenced ddRAD genomic libraries, and developed and analyzed a panel of genetic markers to assess population diversity and divergence. We provide this SNP genotype dataset in Structure format, produced in Stacks v2.0b8, for future monitoring efforts and population genetic analysis. These datasets were developed to represent the genetic diversity, population structure, and geographic distribution of Plantago ovata in the Mojave Desert. This data release consists of two tab-delimited text files representing the genetic diversity and structure of Plantago ovata (.genepop and .vcf), and two raster spatial datasets (GeoTIFF) reflecting predicted habitat for the species within the Mojave Desert. The genetic datasets record genetic variation at an individual level, with the file structures varying based on the programs within which the files are intended to be edited. This dataset contains genomic records from 184 California Gnatcatchers (Polioptila californica) collected at 18 sites in southern California (USA), 13 sites in Baja California (Mexico), and 17 sites in Baja California Sur (Mexico). Genomic markers were generated from ddRAD loci (Peterson and others, 2012) and analyzed using the Stacks v2.53 (Catchen and others, 2013) pipeline. The genotypes for all samples are provided in a VCF file with 84,125 independent loci and 7 percent missing data. A companion file is provided with sample names and occurrence designations. The U.S. Fish and Wildlife Service and the Puerto Rico Department of Natural and Environmental Resources need to develop a plan of action to help the recovery of two endangered species in the genus Eleutherodactylus (commonly known as “coqui”), while also reducing the risk that 14 other coqui species would be added to the Endangered Species list. Prior work by these researchers has identified factors influencing life history for three representative species (E. wightmanae, E. britonni, and E. antillensis) including where species occur, their abundance, and key drivers of reproduction, all of which are driven by climate and land use change.
