This dataset contains taxonomy, density (cells/mL), and biovolume (μm3/mL) data for phytoplankton sampled across the Sacramento San Joaquin River Delta and San Francisco Bay (Bay-Delta) beginning in 2016. Whole water phytoplankton samples were collected intermittently during special projects and during routine visits to service continuous monitoring stations. Samples were preserved with Lugol’s iodine solution (2-5 %) immediately after collection and stored in a cool, dark environment until analysis. The dataset documents the spatial and temporal variability of nutrients, phytoplankton, and related water quality parameters at high spatial resolution in the Sacramento-San Joaquin River Delta and Suisun Bay of California, USA. The dataset includes nitrate, ammonium, orthophosphate, dissolved organic carbon, temperature, conductivity, dissolved oxygen, and chlorophyll as well as information about phytoplankton community composition. Water primrose (Ludwigia hexapetala) is an invasive aquatic plant that has rapidly increased in coverage throughout the Sacramento-San Joaquin Delta. Water primrose has invaded wetlands and may contribute towards mortality of tules (Schoenoplectus spp.) and cattails (Typha spp.). Little research has been completed on the mechanisms responsible for marsh loss, but previous studies have suggested that water primrose contains allelopathic chemicals that could cause plant mortality. Data were collected by the U.S. Geological Survey (USGS) Pacific Coastal and Marine Science Center to investigate the influence of wind waves on sediment dynamics in two flooded agricultural tracts in the northern Sacramento-San Joaquin Delta: Little Holland Tract and Liberty Island. This effort is part of a large interdisciplinary study led by the USGS California Water Science Center and funded by the U.S. Bureau of Reclamation to investigate how shallow-water habitats in the Sacramento-San Joaquin Delta function and whether they provide good habitat for native fish species, including the Delta smelt. A high-resolution (10-meter per pixel) digital elevation model (DEM) was created for the Sacramento-San Joaquin Delta using both bathymetry and topography data relative to current modern datum of North American Vertical Datum of 1988 (NAVD88). This DEM is the result of collaborative efforts of the U.S. Geological Survey (USGS) and the California Department of Water Resources (DWR). Grain size distribution and bulk density are reported for sediment samples from two flooded agricultural tracts, Little Holland Tract and Liberty Island, in the Sacramento-San Joaquin Delta, California. Samples were repeatedly collected at 8 sites using a Ponar grab or push core samplers during 19 visits to the study area from 2015 to 2019. The long-term time series data collection stations (sites LWA, HVB, HWC, and LVB) were sampled on almost every field survey, and the remaining sites were sampled 6 or times or fewer, some only once.
