Estuaries provide critical habitat for a vast array of fish and wildlife but are also a nexus for core economic activities that mobilize and concentrate contaminants that can threaten aquatic species. Selenium (Se), an essential element and potent reproductive toxin, is enriched in parts of the San Francisco Estuary (SFE) to levels known to cause toxicity, yet the risk of Se to species that inhabit the SFE is not well understood. Here we archive data collected during a nitrogen addition field experiment in the Sacramento River Deep Water Ship Channel. Calcium nitrate was added on 8 dates to a segment of the ship channel centered at Navigation Light 74. Prior to and following the nutrient additions, we collected water samples and sensor-based measurements at 7 sites between Navigation Light 70 and 76. This data set includes count, location, and ancillary habitat data for fishes sampled in adjacent reaches of Georgiana Slough, Sacramento River, and Steamboat Slough in the northern Sacramento-San Joaquin Delta. It also includes data on the stomach contents of selected individual black basses (Micropterus). Fishes were sampled by boat electrofishing from approximately January-May, 2020-2022, plus gillnetting in 2020. Samples were collected under a stratified random sampling design. Water depth and turbidity time-series data were collected in Little Holland Tract (LHT) in 2015. Depth (from pressure) was measured in high-frequency (6 or 8 Hz) bursts. Burst means represent tidal stage, and burst data can be used to determine wave height and period. The turbidity sensors were calibrated to suspended-sediment concentration measured in water samples collected on site. Water primrose (Ludwigia hexapetala) is an invasive aquatic plant that has rapidly increased in coverage throughout the Sacramento-San Joaquin Delta. Water primrose has invaded wetlands and may contribute towards mortality of tules (Schoenoplectus spp.) and cattails (Typha spp.). Little research has been completed on the mechanisms responsible for marsh loss, but previous studies have suggested that water primrose contains allelopathic chemicals that could cause plant mortality. An understanding of how fish respond to changes in their environment is necessary when restoring habitat to support native fish and to predict future species assemblages, likely outcomes for important native and non-native species, and the potential for invasion. We will review existing literature and summarize the temperature-dependent physiological tolerances and metabolic responses of fish resident in the Sacramento-San Joaquin Delta (SSJD) to water quality parameters likely to be impacted by water management facilities and global climate change. This data release includes field data for fishes sampled through mid-water trawls and otter trawl methods from Suisun Bay, California to the mouth of the Sacramento River. These data were collected from the months of September through October in 2022 and 2023 as a part of a multi-year study of Suisun Dredging and Fish Distribution (SDFD). Acoustic-backscatter data were collected during a 2018 swath survey in the Cache Slough Complex and the Sacramento River Deep Water Ship Channel, California. This portion of the data release presents a high-resolution orthomosaic image of the Liberty Island Conservation Bank Wildlands restoration site in the Sacramento-San Joaquin Delta. The orthomosaic has a resolution of 3 centimeters per-pixel and was derived from structure-from-motion (SfM) processing of aerial imagery collected with an Unmanned Aerial System (UAS) on 2018-10-23. This portion of the USGS data release presents topography data acquired in the Liberty Island Conservation Wildlands restoration site in 2017 (USGS Field Activity Number 2017-649-FA). Topographic data were collected on June 26 and 27, 2017 by walking with global navigation satellite system (GNSS) receivers mounted on backpacks. Hand-held data collectors were used to log raw data and display navigational information as the surveyors traversed the landscape. The final point data are provided in a comma-separated text file and are projected in cartesian coordinates using the Universal Transverse Mercator (UTM) Zone 10 North, meters coordinate system.
