New active-source shallow seismic (shear-wave and acoustic-wave) measurements were obtained at 18 prioritized seismic monitoring station locations in the north San Francisco Bay area to measure site-specific ground motion amplification effects, soil depth, depth to bedrock (Z1.0 Vs=1 km/s), calculate site specific velocity-depth profiles and Vs30, and develop NEHRP site classifications for each location. Although San Francisco Bay has a “Golden Gate”, it may be argued that it is the “Silver Estuary”. For at one time the Bay was reported to have the highest levels of silver in its sediments and biota, along with the only accurately measured values of silver in solution, of any estuarine system. Since then others have argued that silver contamination is higher elsewhere (e.g., New York Bight, Florida Bay, Galveston Bay) in a peculiar form of pollution machismo, while silver contamination has measurably declined in sediments, biota, and surface waters of the Bay over the past two to three decades. San Francisco Bay, California is considered a mercury-impaired watershed. Elevated concentrations of mercury are found in water and sediment as well as fish and estuarine birds. Sources of mercury to the watershed since 1845 include sediment-associated mercury from mercury mining, mercury losses from gold amalgamation activities in mines of the Sierra Nevada, aerial deposition of mercury from global and regional emissions to air, and the direct discharge of mercury to Bay waters associated with the urbanization and industrialization of the estuary. We conducted a multi-year study (2010–2012) to investigate diel patterns of specific incubation behaviors of nesting black-crowned night-herons Nycticorax nycticorax (hereinafter night-herons) on Alcatraz Island, California. This dataset includes hourly percentages of specific incubation behaviors (i.e. inactivity, vigilance, preening, and nest maintenance) from ~230 video-monitored nest days across 83 nests (18 in 2010, 30 in 2011, and 35 in 2012).

Fragmentation and loss of natural habitat have important consequences for wild populations and can negatively affect long-term viability and resilience to environmental change. Salt marsh obligate species, such as those that occupy the San Francisco Bay Estuary in western North America, occupy already impaired habitats as result of human development and modifications and are highly susceptible to increased habitat loss and fragmentation due to global climate change. This project designed a monitoring program and protocol to detect the effects of climate change on tidal marsh bird population abundance and distribution. It is a companion to “Tidal Marsh Bird Population and Habitat Assessment for San Francisco Bay under Future Climate Change Conditions” and will build on its products, enabling evaluation of the long-term viability of four tidal-marsh bird species threatened by impacts of climate change: Clapper Rail, Black Rail, Common Yellowthroat, and Song Sparrow (three endemic subspecies: San Pablo, Suisun, and Alameda). This project evaluates the effects of global climate change and sea level rise on estuarine intertidal habitat in the San Francisco Bay and the Pacific Flyway migratory waterbirds that rely on this habitat. The main goal of this project is to ensure that the 2011-13 climate change update to the Baylands Ecosystem Habitat Goals Report (Baylands Goals) and other key, ongoing conservation activities in the San Francisco Bay region use the latest information about the current and future status of San Francisco Bay tidal marsh ecosystems, particularly in the context of sea-level rise. The main product of the project will be the improved Sea Level Rise (SLR) Tool, specifically upgraded to inform the Baylands Goals Report update. The tool will continue to be available online at www.prbo.org/sfbayslr. All data layers going into the tool are and will continue to be downloadable from the site.

The dataset includes the bird species, sex, mercury concentration in breast feathers and whole blood, and the composite measure of fluctuating asymmetry. Statistical models were developed for each species to analyze the relationship between mercury exposure in either breast feathers or whole blood and the composite measure of fluctuating asymmetry, while accounting for the sex of each bird.

This Data Release makes available measurements of phytoplankton species composition, abundance and cell size made on samples collected in San Francisco Bay (CA) from April 1992 through March 2014. Phytoplankton samples were collected at 31 stations along a 145-km transect where the variability of salinity, temperature, turbidity and nutrient concentrations reflected a broad range of environmental factors that regulate phytoplankton growth and abundance (map of sampling locations is available on the project website at: https://sfbay.wr.usgs.gov/access/wqdata/overview/wherewhen/stnmap.html). Investigations of coastal change and coastal resources often require continuous elevation profiles from the seafloor to coastal terrestrial landscapes. Differences in elevation data collection in the terrestrial and marine environments result in separate elevation products that may not share a vertical datum. This data release contains the assimilation of multiple elevation products into a continuous digital elevation model at a resolution of 3-arcseconds (approximately 90 meters) from the terrestrial landscape to the seafloor for the contiguous U.S., focused on the coastal interface.
