Abstract The distribution and future fate of ectothermic organisms in a warming world will be dictated by thermalscapes across landscapes. That is particularly true for stream fishes and cold-water species like trout, salmon, and char that are already constrained to high elevations and latitudes. The extreme climates in those environments also preclude invasions by most non-native species, so identifying especially cold habitats capable of absorbing future climate change while still supporting native populations would highlight important refugia. Accurate assessment of species identity is fundamental for conservation biology. Using molecular markers from the mitochondrial and nuclear genomes, we discovered that many putatively native populations of greenback cutthroat trout (Oncorhynchus clarkii stomias) comprised another subspecies of cutthroat trout, Colorado River cutthroat trout (Oncorhynchus clarkii pleuriticus). The error can be explained by the introduction of Colorado River cutthroat trout throughout the native range of greenback cutthroat trout in the late 19th and early 20th centuries by fish stocking activities. Field surveys were conducted during 1997 and 1998 documenting the distribution and abundance of Colorado River cutthroat trout (Oncorhynchus clarki pleuriticus) in Escalante River tributaries. This documented occurrence of native trout in the Escalante River drainage of southern Utah represents an expansion of the known historic range of this subspecies as reported before the 1990s. The Colorado River Cutthroat Trout (CRCT) conservation team identified a need to further develop a long-term approach to updating and maintaining the CRCT GIS-based database that was created using the Inland Cutthroat Trout Protocol (ICP). The maintenance and upkeep of the database is critical to the annual and 5-year CRCT status reviews and prioritization of conservation actions. Like many other species, cutthroat trout (Oncorhynchus clarki) have declined substantially relative to historic conditions, and many existing populations are isolated. To inform conservation and restoration efforts for stream-resident cutthroat trout, I built a stage-structured stochastic simulation model to explore the dynamics of populations in isolation or connected by immigration. Relatively small increases in carrying capacity substantially reduced extinction risk in small, isolated populations. This was needed because the original source datasets for fish distributions came from several different sources and were at various scales and also overlapped.
