The Grand Calumet River flows through northwestern Indiana and was designated an EPA Area of Concern (AOC) in 1987. There are multiple legacy pollutants in the river including but not limited to heavy metals and PCBs. To investigate potential causes and patterns of eutrophication in the river, water samples were collected for 16S rRNA microbial and eukaryotic 18S rRNA amplicon sequencing during April - September 2021. This data release describes the resulting sequencing data.

These data were compiled to investigate the evolutionary history of Hilaria jamesii, Hilaria mutica, and Hilaria rigida. The data release consists of two tab delimited text files that may be used to infer population structure (viva_structure.stru) or relationships among sampling localities (viva.phylip). Files record genetic variation on an individual (.stru) or sampling locality (.phylip) level. These files may be opened and edited in a text editor program, such as Notepad ++ (PC) or BBEdit (Mac). The .phylip file can be uploaded to phyML or SVDQuartets to generate a tree-based visualization of relationships ( http://www.atgc-montpellier.fr/phyml/ or https://paup.phylosolutions.com, repectively). The .stru file...
These data include metadata and associated data files associated with the manuscript, "Economical Environmental Sampler Designs for Detecting Airborne Spread of Fungi Responsible for Rapid ʽŌhiʽa Death." These data include a total of 8 datasets used for both controlled and field studies evaluating the use of Active (with battery operated fan) and Passive (dependent on wind) USGS Environmental Samplers on Hawaii Island between 2016-2018. Samplers were operated under controlled laboratory and field conditions with a commercial sampler (Rotorod® Model 20) to compare efficacy in capturing synthetic polyethylene spheres (12 - 160 µm in diameter) and also Xyleborus spp. boring dust (frass) known to contain the fungi responsible...
An interdisciplinary and multiagency study was conducted in southern Florida to examine harmful algal bloom (HAB) dynamics on the Caloosahatchee River, which drains from Lake Okeechobee to the west into the Gulf of Mexico. Using in-situ mesocosm experiments, ammonium, nitrate, phosphate, and urea were altered from ambient conditions to determine the effects on cyanotoxin biosynthesis gene presence and quantity as measured via quantitative polymerase chain reaction (qPCR). Eight experiments were conducted seasonally from May 2019 through July 2021 at the W.P. Franklin Lock and Dam. The experimental installations consisted of three floating metal cradles each containing four opaque fiberglass chambers filled with...

High-throughput methods for identification of pollinator taxa are desirable to improve our understanding of pollinator distributions, population trends, and ecology. Genetic sequencing of taxonomically informative 'barcode' loci is one high-throughput strategy, which can be applied to individual specimens using Sanger technology and to complex mixtures using metabarcoding technology. This study generated Sanger sequencing data from morphologically identified specimens and metabarcoding data derived from pooled tissues. This data release consists of several files: 1. sample.metadata.txt, which contains sampling metadata and identifiers linking to sequence data that has been deposited in the Sequence Read Archive...
The Coastal Cactus Wren is a species of high conservation concern in southern California. The goal of this project was to obtain taxonomic resolution of subspecies boundaries between coastal and desert populations of Cactus Wrens. We collected genetic samples from Cactus Wrens at California desert sites and combined this dataset with previously collected samples from coastal populations to resolve the distribution of subspecies and to determine distinct genetic lineages, gene flow, genetic diversity and effective population size of desert populations. Understanding these relationships will assist managers with development and implementation of a conservation and management strategy that could aim to avoid state...

Mitochondrial DNA markers have elucidated patterns of connectivity between green turtle nesting populations (rookeries) and juveniles foraging in neritic nursery habitats. However, missing rookery baseline data and haplotype sharing among populations have often impeded inferences, including ascertaining origins of Gulf of Mexico juveniles. We sequenced the mitochondrial control region and additional informative mitogenomic single nucleotide polymorphisms of juveniles foraging in Port Fourchon, Louisiana (LA, n = 127) and Santa Rosa Island, Florida (SRI, n = 47). We collected additional genetic data for previously characterized neritic aggregations in southern Texas (TX, n = 167), St. Joseph Bay, Florida (SJB, n...
These data contain all the raw results needed to support the conclusions for the final product. These data are water sampling locations (latitude and longitude), date of water sampling, quantitative PCR values for each water sample, and stream flow at USGS stream gauging stations on sampling day.
eDNA-based spatiotemporal distribution data (occupancy model format) for rainbow trout (Oncorhynchus mykiss) and bull trout (Salvelinus confluentus) within the Bruneau-Jarbidge Rivers Wilderness in southern Idaho and northern Nevada, USA. Data also include stream discharge and stream temperature data for each site. All data were collected between October 2015 and September 2016.
These data were compiled to support effective conservation for species within Astragalus sect. Humillimi. Two species, A. cremnophylax var. cremnophylax and A. humillimus are federally listed as endangered taxa. The data provided herein were used to resolve the relationaships among taxa, the population structure within taxa, and genetic diversity within taxa. The data are provided in a STRUCTURE-formatted file that includes taxa, individuals, sampling localities, and the genotype scores per individual for 690 Amplified Fragment Length Polymorphisms (AFLPs).
Data presented are 1.) the locations where Coastal Cactus Wren (Campylorhynchus brunneicapillus) genetic samples were collected in southern California, in 2011, 2012, and 2013; 2.) 2012 and 2013 survey results; 3.) the territory locations of all Cactus Wrens detected in 2011, 2012, and 2013 in Orange, Riverside, and San Diego counties; and 4.) dispersal results on a subset of Cactus Wrens color banded in 2011. These data support the following: Barr, K.R., Kus, B.E., Preston, K.L., Howell, S., Perkins, E. and Vandergast, A.G., 2015. Habitat fragmentation in coastal southern California disrupts genetic connectivity in the cactus wren (Campylorhynchus brunneicapillus). Molecular Ecology, 24(10), pp.2349-2363.

To determine the differences in soil microbial community composition between native and non-native lineages of Phragmites, we sampled soils from eight sites in the Great Lakes basin where populations of native and non-native Phragmites co-occurred. In addition, we included samples of soils from 27 populations of Phragmites across the Gulf of Mexico and Atlantic Coasts of the US. Samples were collected between July 2015 and September 2017. At each site in the Great Lakes, we sampled rhizosphere and bulk soil surrounding one ramet of each lineage. Samples from Atlantic and Gulf coasts were collected by homogenizing rhizosphere soils from multiple ramets of one population within a single lineage. DNA was extracted...
Marine mussels are a ubiquitous and crucial component of the nearshore environment, and new genomic technologies exist to quantify molecular responses of individual mussels to stimuli, including exposure to polycyclic aromatic hydrocarbons (PAHs). We used gene-based assays of exposure and physiological function to assess lingering oil damage from the 1989 Exxon Valdez oil spill using the Pacific blue mussel, Mytilus trossulus. We developed a diagnostic gene transcription panel to investigate exposure to PAHs and other contaminants and their effects on mussel physiology and health. Mussels were collected annually from 2012 through 2015 at five field sites (mussel beds) in western Prince William Sound: Herring Bay,...

In this dataset offspring are assigned to a dam and sire using information from single nucleotide polymorphisms (SNPs) from previously published pedigree reassignments of Brown Treesnakes within the U.S. Geological Survey's Brown Treesnake study enclosure on Northwest Field of Andersen Air Force Base, Guam (Levine and Yackel Adams 2021 and Nafus 2021) to update the overall pedigree dataset for snakes (2009-2018). Genomic pedigree reconstruction can assign offspring to parents in invasive species for which mating, and reproduction are difficult to study.
The Mogollon Narrowheaded gartersnake (Thamnophis rufipunctatus) and the Northern Mexican gartersnake (Thamnophis eques megalops) are both listed as Threatened under the Federal Endangered Species Act. Both species have a strong association with aquatic habitats, and these habitats have been highly altered from impoundments, land-use changes, and the introduction and spread of non-native aquatic species, which have contributed to declines in Arizona and New Mexico over the last 30-40 years. We characterized 125 microsatellite loci per species to generate genetic toolsets for use in long term genetic monitoring of populations. We evaluated microsatellite loci for missing data and several variability thresholds, which...
