This dataset contains taxonomy, density (cells/mL), and biovolume (μm3/mL) data for phytoplankton sampled across the Sacramento San Joaquin River Delta and San Francisco Bay (Bay-Delta) beginning in 2016. Whole water phytoplankton samples were collected intermittently during special projects and during routine visits to service continuous monitoring stations. Samples were preserved with Lugol’s iodine solution (2-5 %) immediately after collection and stored in a cool, dark environment until analysis. Water primrose (Ludwigia hexapetala) is an invasive aquatic plant that has rapidly increased in coverage throughout the Sacramento-San Joaquin Delta. Water primrose has invaded wetlands and may contribute towards mortality of tules (Schoenoplectus spp.) and cattails (Typha spp.). Little research has been completed on the mechanisms responsible for marsh loss, but previous studies have suggested that water primrose contains allelopathic chemicals that could cause plant mortality. A high-resolution (10-meter per pixel) digital elevation model (DEM) was created for the Sacramento-San Joaquin Delta using both bathymetry and topography data relative to current modern datum of North American Vertical Datum of 1988 (NAVD88). Data was collected in the Cache Slough Complex located in the northern San Francisco Estuary to characterize water quality parameters at high spatial resolution. Data collection was conducted on three separate occasions: October 2017, May 2018, and October 2018.
