New active-source shallow seismic (shear-wave and acoustic-wave) measurements were obtained at 18 prioritized seismic monitoring station locations in the north San Francisco Bay area to measure site-specific ground motion amplification effects, soil depth, depth to bedrock (Z1.0 Vs=1 km/s), calculate site specific velocity-depth profiles and Vs30, and develop NEHRP site classifications for each location. As part of the hydrodynamic and sediment transport investigations in San Pablo Bay and China Camp Marsh, California, particle size distributions of bed sediments were measured at most instrumented stations and are presented in a comma-delimited values spreadsheet. This portion of the data release presents San Pablo Bay and China Camp Marsh sediment particle size distributions from samples collected during multiple instrument deployments. Users are advised to check the data carefully for sampling time, location, and reference information.

San Francisco Bay, California is considered a mercury-impaired watershed. Elevated concentrations of mercury are found in water and sediment as well as fish and estuarine birds. Sources of mercury to the watershed since 1845 include sediment-associated mercury from mercury mining, mercury losses from gold amalgamation activities in mines of the Sierra Nevada, aerial deposition of mercury from global and regional emissions to air, and the direct discharge of mercury to Bay waters associated with the urbanization and industrialization of the estuary. Sediment particles can strongly bind metals, effectively repartitioning them from solution to a solid phase. As a result, sediments may accumulate and retain metals released to an aquatic environment. Sediment cores provide a historical record of metal inputs that can reveal anthropogenic influences (Förstner and Wittmann, 1979). This project designed a monitoring program and protocol to detect the effects of climate change on tidal marsh bird population abundance and distribution. It is a companion to “Tidal Marsh Bird Population and Habitat Assessment for San Francisco Bay under Future Climate Change Conditions” and will build on its products, enabling evaluation of the long-term viability of four tidal-marsh bird species threatened by impacts of climate change: Clapper Rail, Black Rail, Common Yellowthroat, and Song Sparrow (three endemic subspecies: San Pablo, Suisun, and Alameda). A Gust erosion chamber was used to apply horizontal shear stress to sediment cores obtained from San Pablo and Grizzly (within Suisun) Bays in California. A pair of sediment cores were collected from the same approximate locations in each bay six times between June 12th, 2019 and August 15th, 2019 for a total of 12 experiments and 24 sediment core results. Lidar-derived digital elevation models often contain a vertical bias due to vegetation. In areas with tidal influence the amount of bias can be ecologically significant, for example, by decreasing the expected inundation frequency. We generated a corrected digital elevation mode (DEM) for tidal marsh areas around San Francisco Bay using the Lidar Elevation Adjustment with NDVI (LEAN) technique (Buffington et al. 2016). We conducted a multi-year study (2010–2012) to investigate diel patterns of specific incubation behaviors of nesting black-crowned night-herons Nycticorax nycticorax (hereinafter night-herons) on Alcatraz Island, California. This dataset includes hourly percentages of specific incubation behaviors (i.e. inactivity, vigilance, preening, and nest maintenance) from ~230 video-monitored nest days across 83 nests (18 in 2010, 30 in 2011, and 35 in 2012).

This portion of the data release presents orthomosaic images of the Whale's Tail Marsh region of South San Francisco Bay, CA. The orthomosaics have resolutions of 2.5 centimeters per pixel and were derived from structure-from-motion (SfM) processing of repeat aerial imagery collected from fixed-wing aircraft. The urbanized area of downtown Menlo Park is subject to persistent flooding and sediment deposition by San Francisquito Creek in South San Francisco Bay. To mitigate these events, a suite of cores was collected in 2002 at the mouth of the creek to determine sediment depositional rates on the delta. One of those cores (721-1) was selected for microbiological (pollen, diatoms, and foraminifera) and geochemical analyses to reconstruct a depositional record over the past two millennia. This data release provides radiocarbon dates, census counts of benthic foraminifera, diatoms, and palynomorphs, and the measurement of anthropogenic metals and other elements in sediments from this core.
