This portion of the data release presents digital surface models (DSM) of the Whale's Tail Marsh region of South San Francisco Bay, CA. The DSMs have resolutions of 5 centimeters per pixel and were derived from structure-from-motion (SfM) processing of repeat aerial imagery collected from fixed-wing aircraft. Unlike a digital elevation model (DEM), a DSM represents the elevation of the highest object within the bounds of a cell. Vegetation, structures, and other objects have not been removed from the data. This surface compares a 1-m-resolution digital elevation model (DEM) of the northern portion of San Francisco Bay (Fregoso and others, 2020), comprised of bathymetry data in the San Pablo Bay region from the time period referred to as the 2010s because the majority of the surveys were in that decade, to a 25-m-resolution bathymetric DEM of San Pablo Bay comprised of historic surveys from 1983 to 1986 (referred to as the 1980s because the majority of the surveys were in that decade). Remote sensing based maps of tidal marshes, both of their extents and carbon stocks, have the potential to play a key role in conducting greenhouse gas inventories and implementing climate mitigation policies. Our objective was to generate a single remote sensing model of tidal marsh aboveground biomass and carbon that represents nationally diverse tidal marshes within the conterminous United States (CONUS). This datasets summarizes small mammal trapping efforts that USGS San Francisco Bay Estuary Field Station has led, co-led, or supervised, to detect and monitor the endangered salt marsh harvest mouse (Reithrodontomys raviventris) in the northern reaches of San Francisco Bay from 1998-2014. As the salt marsh harvest mouse is listed as endangered under the Endangered Species Act, sensitive location information can be made available upon request by contacting the dataset point of contact. This dataset contains avian survey observations across four tidal marsh areas around San Francisco Bay. Multiple surveys were conducted around both high and low tides during the winter of 2010/11. Each survey alternated between scan and focals. During scans, all observable birds were counted. During focals, the behavior of a single, randomly selected bird was observed. Water level data was collected concurrently at each site and is provided with the avian survey data. Bed sediment samples were collected in San Pablo Bay and Grizzly Bays on eight days from June through November 2019, to analyze for sediment properties including bulk density, particle size distribution, and percent organic carbon. Sediment samples were collected from a small vessel near pre-established USGS instrument moorings using a Gomex box corer that was subsampled with three push cores (37 mm in diameter) per Gomex core. Six subsamples were collected from the top 5 centimeters (cm) of each push core, a few push cores included the top 8 cm. Statistical models were developed for each species to analyze the relationship between mercury exposure in either breast feathers or whole blood and the composite measure of fluctuating asymmetry, while accounting for the sex of each bird.

This dataset includes mercury and other constituent concentration and physical properties data for seven deep sediment profiles (ranging from 79 cm to 214 cm in length) collected from the thalwag of Alviso Slough, a major tributary to South San Francisco Bay (California, USA). Field sampling occurred during May 2012 (4 sites) and January 2016 (3 sites). Each profile was comprised of 1–4 core sub-sections, which were collected from adjacent boreholes with 10–18 cm of vertical overlap. The U.S. Geological Survey, Western Ecological Research Center collected sediment and accretion data at a wave-exposed tidal salt marsh in South San Francisco Bay, California. Sediment traps and feldspar marker horizons (MH) were deployed along transects of increasing distance from the sediment source, at primary, secondary and tertiary marsh channels/bay. A high-resolution (10-meter per pixel) digital elevation model (DEM) was created for the Sacramento-San Joaquin Delta using both bathymetry and topography data relative to current modern datum of North American Vertical Datum of 1988 (NAVD88). Habitat biogeochemistry was assessed by measuring 31 variables in sediments, porewater, and surface waters related to mercury content, organic matter, sediment characteristics, and microbial rates of sulfate reduction, iron reduction, and methanogenesis. Fifty-six composite surface (0-2 cm) sediment cores and 32 surface water samples were collected in three wetlands in the spring and summer of 2005 and 2006.
